3D hydrophobic moment vectors as a tool to characterize the surface polarity of amphiphilic peptides.

چکیده
The interaction of membranes with peptides and proteins is largely determined by their amphiphilic character. Hydrophobic moments of helical segments are commonly derived from their two-dimensional helical wheel projections, and the same is true for β-sheets. However, to the best of our knowledge, there exists no method to describe structures in three dimensions or molecules with irregular shape. Here, we define the hydrophobic moment of a molecule as a vector in three dimensions by evaluating the surface distribution of all hydrophilic and lipophilic regions over any given shape. The electrostatic potential on the molecular surface is calculated based on the atomic point charges. The resulting hydrophobic moment vector is specific for the instantaneous conformation, and it takes into account all structural characteristics of the molecule, e.g., partial unfolding, bending, and side-chain torsion angles. Extended all-atom molecular dynamics simulations are then used to calculate the equilibrium hydrophobic moments for two antimicrobial peptides, gramicidin S and PGLa, under different conditions. We show that their effective hydrophobic moment vectors reflect the distribution of polar and nonpolar patches on the molecular surface and the calculated electrostatic surface potential. A comparison of simulations in solution and in lipid membranes shows how the peptides undergo internal conformational rearrangement upon binding to the bilayer surface. A good correlation with solid-state NMR data indicates that the hydrophobic moment vector can be used to predict the membrane binding geometry of peptides. An algorithm for the detection of surface-active alpha helices with the potential to anchor proteins at the membrane interface
MOTIVATION Surface-active peptides are amphiphilic in nature and have been shown to have the potential to interact at the membrane interface, possibly by lying parallel to the membrane surface. Present methodology for the identification of these helices uses a fixed window size, is based on a two-dimensional sum of hydrophobicity vectors and gives no measure of the statistical significance for ...
متن کاملConcentration effects on peptide elution from pendant PEO layers.
In earlier work, we have provided direction for development of responsive drug delivery systems based on modulation of structure and amphiphilicity of bioactive peptides entrapped within pendant polyethylene oxide (PEO) brush layers. Amphiphilicity promotes retention of the peptides within the hydrophobic inner region of the PEO brush layer. In this work, we describe the effects of peptide surf...
متن کاملAmphiphilic Block Copolymer Nano-micelles: Effect of Length Ratio of the Hydrophilic Block
Block copolymer nano-micelles are especially important in cancer treatment because of their fine dimensions. In this article, three systems of amphiphilic copolymers with similar lengths and different ratios of the hydrophobic and hydrophilic chains are studied using implicit-solvent coarse-grained molecular dynamics simulations. The factor fphil is defined as the ratio of the number...
متن کاملRapid Critical Micelle Concentration (CMC) Determination Using Fluorescence Polarization Analysis of the Physical-Chemical Properties of Detergents
Surfactants are amphiphilic compounds that have a molecular structure containing both a hydrophilic (water loving) and a hydrophobic (water hating) region. The hydrophobic region is usually a long chain aliphatic hydrocarbon, whereas the hydrophilic portion can be composed of an ionic or non-ionic polar group. The physical nature of these molecules bestows the ability to reduce surface tension ...
